At the start of the game, it was revealed that the 13 houseguests would be divided into 4 teams of 3, all based on high school cliques. One randomly selected player, double o squirtle, was not selected to be on a team at first. He would join the team that one the first HOH (Athletes).

At the premiere of PokéBeach Big Brother: Clique Collision, 13 players entered the house. 5 new faces experiencing the house for the first time, and 8 returning veterans back for another shot. The game kicked off immediately with the sorting of cliques, everyone but DoS having one. There were the 'Athletes' (Bright Red), 'Populars' (Light Blue), 'Nerds' (Dark Green), and the 'Offbeats' (Dark Brown). It was announced that the winning clique would gain DoS as a member, and the whole team would be immune. The first HOH was '2048', a game of colliding like numbers trying to clear the board and score points. After a war between the Offbeats and the Athletes, the Athletes came out on top, with TSM scoring a whopping 87,316 weighing the team's average heavily in their favor. TSM immediately nominated Palutena and Celever, though opted out of announcing them publicly. The POV was 'Inkay's Topsy Turvy World', requiring players to maneuver the Inkay through top and bottom pathways and keeping it on the screen. Palutena won the POV, and immediately moved to save himself. However TSM alerted the hosts she believed that Palutena was cheating, and used someone else's screenshot as his score. TSM also admitted to cheating herself. Because she had admitted to cheating, the hosts made the difficult decision to expel her from the game, not allowing her to name another nominee.

Week 2 started off directly after the controversy, and TAE and Lorde introduced new rules on submitting screenshots that have stuck to this day. TAE kicked off 'The Straw Game', which involved players guessing what other people would do, and work to avoid them. After 5 rounds, Celever was crowned the HOH. He chose to nominate mirdo and DoS, as they were the two highest scorers outside his own clique. The POV competition was 'Crazy Taxi', which required players to drive a taxi cab around busy desert traffic, trying to make it to the next checkpoint before the timer ran out. Mirdo won this competition, removing himself from the block. Celever chose to nominate Palutena in his place. At the eviction, Palutena was seen as a competitive threat, and he was voted out in a 6-2 vote.

Week 3 started off directly after Palutena's eviction. The HOH competition was 'Hex Frvr', a game requiring players to complete lines with different shapes, clearing the board and earning points. As it was doubles week, both mirdo and Jesi won the HOH. As both were athletes, the Athletes clique was guaranteed safety no matter what. Jesi chose to nominate the remaining Offbeats (Blakers and Quaking) while mirdo went for some of the populars (LC and Muffin). At the Battle of the Block, Blakers was the only one to submit for the competition, automatically removing himself and Quaking from the block. However, Quaking didn't submit, resulting in him being expelled. At the same time, Muffin chose to walk from the competition, not having the time. Due to Muffin walking, mirdo chose to put up the remaining Popular: Celever. The POV was a set of riddles, which players had to solve in order to rack up points. Celever scored the most, removing both himself and LC from the block. Mirdo was only able to nominate nerds, and he nominated both NP and Nyora. At eviction, it was a very close vote between the two nerds, but Nyora was evicted in a vote of 3-2, becoming the first member of the jury.

Week 4 started off with the disbanding of cliques. The 8 remaining players would now be playing all for themselves. It was then revealed that this week was Survivor Week, where the structure of the game would be adapted to another famous CBS Reality Show: Survivor. The first challenge was the Reward Challenge, called the 'Survivor Auction'. Players were each given 10 credits to bid on the various advantages being auctioned off. It two players maxed out on the same advantage, it was given out randomly. The first advantage was an advantage in the Immunity Challenge. NP won the bid, bidding 6 credits. The next was a 'Week Off' advantage, giving the winner immunity until Survivor Week ended, at the cost of playing in the Immunity Challenge and voting. Violet and Celever both maxed out over this advantage, getting into a little argument. But Violet won the advantage, and was immune until the next week. The final advantage was a 'Double Vote', an extra vote at Tribal Council that could be used in any way they want. Jesi and DoS maxed out on this one, and Jesi ended up winning the Double Vote. Next, the immunity challenge, which was 'Color Switch'. This game required players to time a ball correctly to get it through as many moving color barriers as possible. Jesi would have won the challenge, but NP's advantage gave him 15 extra points, allowing him to pass her score, giving him immunity. At eviction, all players except Violet voted, where ultimately DoS was evicted in a 5-2-1 vote.

Week 5 started right after the twists of Survivor Week, starting off with a mysterious brown drink. LC went in to drink it, being infected with Loserosis. The disease had to be spread around the house until only 1 person was clean of it. The last person to be infected would be automatically nominated. NP won the challenge, and Celever was nominated. NP chose to put up mirdo and LC alongside him. At the POV, players had to play 'Pokémon Questionnaire', and had to answer questions about the Pokémon franchise. NP won again, securing full power for the week. He chose to keep the nominees the same, stating they were nominated for a reason. At eviction, only two people were able to vote: Violet and Blakers. They chose to send home Celever and mirdo, both with 1 vote each.

Week 6 started off with a Majority Rules, players had to guess which answers the majority of the game would guess. After a tiebreaker between Blakers and Jesi, Jesi won the HOH despite the odds saying Blakers would. She nominated Violet and Blakers, and it was then announced that the week was a no POV week, and the eviction immediately started. After some scrambling from all sides, a 1-1 tied vote occurred. Due to being the HOH, Jesi was forced to break the tie, sending Blakers to the jury house.

Week 7 started off with a bang, as Celever edged out mirdo in the Re-Entry competition and returned to the game, flooring everyone. The HOH was a popularity contest, where houseguests had to vote on their next HOH. LC won the vote, and won his first competition of the season. However, he made history being the first HOH to never name nominees, forcing random nominees onto the block: Celever and Jesi. The POV was the classic Count to 10, which involved players counting to 10 choosing to count 1 to 3 numbers. NP won this competition, and chose to keep the nominees the same. At the eviction, Jesi was sent to the jury in a swift 2-0 vote.

Week 8 was a week themed around a 'The Amazing Race' themed HTR competition. Players had to race around the site following clues, beating challenge scores, and racing to the finish. NP finished first, managing to do so in just over 2 hours. Violet finished in just over a day, giving her 2nd place and the next spot in the Final 3. Celever took over 5 days to finish the race, and in any normal circumstance would have been eliminated. However LC, feeling he'd already racked up too much time, decided to forfeit after 21 hours on his timer. It's likely he would have beat Celever had he kept going.

The first part of Week 9's 3-part HOH was a 'Create-a-Card' contest, judged by none other than the two hosts. NP managed to edge out Celever by a hair, winning the first part of the competition. Violet did not submit. The second part was supposed to be an OU 'Pokémon Showdown' battle between Violet and Celever, but due to Violet's unknown disappearance Celever was given the pass to the final round by default. The final round was a game called 'Know Your Jury', in which houseguests had to answer questions related to their jury. NP won again, and had the choice between eliminating either Celever or Violet. Having to choose between two close allies, he chose Celever due to his effort to make a plea, making Violet the final member of the jury.

At the 2nd season's finale, real game questions weren't commonplace. Finalists were met with a rather lighthearted and not fully serious jury. Despite NP having a stronger track record, not having been eliminated and having more competitive wins under his belt, the jury swung for Celever in a 5-2 vote due to his substantially stronger social game and better ability to connect with the houseguests. The results of this jury vote have sparked debates over who played the better game to this day.
